Fierce Deity Link outside of battle
Do this before the third day - Get on Epona with the Fierce Deity Mask equiped on a C button and go to either Milk Road or the Southern Swamp and Z-Target one of the owl statues and press A, while still on Epona, and save. Resume, and you might still be on Epona. Press the C button that the Fierce Deity's Mask is on to transform. A beeping noise will start happening, don't press anything until the 2nd day as your game might freeze, and as you hit the 2nd day, the beeping noise should stop. Hold Z and press A, and you will fall into the ground and appear as Fierce Deity.
Invisible Great Fairy's Sword
With the Great Fairy's Sword equipped, go to Clock Town and try to put the sword in a mailbox. Of course, you can't, but when Link reaches to get the sword back, his hands will be in the motion, but the sword won't be there.
Alternate Opening Sequence
After starting the game, press Start quickly to get to the menu. Press Up on the Options screen and hit A. As soon as that screen appears, press B to return to the menu select screen, and press B quickly again to return to the intro screen, but surprisingly, it's different.

20 - Max Rupees
While in Clock Town, wait until 10:00 P.M. and slow down time using Inverted Song of Time (C-Down, A, C-Right twice). Then go to east Clock Town and enter the Trading Post. Catch a fish in a bottle from the small stream running through it. Take it next door to the Curiosity Shop and sell the fish. The man will pay 20 rupees every time this is done. It can be repeated until morning, when the shop closes.
60 Rupees
On the second night, go into the Laundry Pool and there will be three red rupees in the stream.
100 Rupees
Go up the stairs in the middle part of East Clock Town, so that you're above the Milk Bar. Then face south and do a series of Rolling Jumps, over Honey and Darling's sign. You will find a chest at the end, behind the Shooting Gallary's sign.
100-200 Rupees
Once you get the Inn Key, you can find a rupee chest in "your" room on the second floor with a silver rupee (100). There's also a silver rupee chest in the Employee's Only room, but it is only open after midnight on Day 3.
100-300 Rupees
When going towards Ikana Canyon, instead of freezing the Octorocks, jump in the water and swim to the left, behind the waterfall. Go through the cave entrance and you will be at the entrance to a secret room. You must use the Light Arrow in order to open the door. Inside you will find a spirit man who tells you the same lingering regrets story, and four doors. Each door will let you fight a mini-Boss, but you need a lot of hearts or you will not be allowed to enter. You can fight three Dinolfos, Eyegore, and more. You will get 100 rupees for each successful battle.
200 Rupees
Defeat the Takkuri bird near the flying around the entrance to Milk Road to get 200 rupees. The easiest way to defeat it is to turn into a Deku Scrub and wait for it to swoop down upon you; then do a Spin Attack. It will take about 15-20 hits to kill it. Be careful though! The Takkuri Bird will sometimes knock rupees or even swords, shields, or bottles out of your hand when it hits you
