Bottle #1

Location: Trilby Highlands
Requirements: None

Right next to the Post Office in Hyrule, you’ll see a guard. If you haven’t learned the Spin Attack yet, you have to go Swiftblade and learn it. When you have learned the Spin Attack, talk to the guard and perform the Spin Attack. He will be amazed and let you go to the Trilby Highlands. When you exit Hyrule, walk a few steps left, then walk down, and you’ll see a ladder. Climb down the ladder and you’ll find yourself in a cave. Blow up the cracked wall to your right. There is a Deku Scrub inside this room, and he’ll spit deku nuts at you. Just dodge them with your shield and make sure the nuts hit him instead, and then you can buy a bottle from him for 20 rupees!

Bottle #2

Location: Lake Hylia
Requirements: Cane of Pacci

To get this bottle, you have to complete the Cave of Flames first. Then, in Hyrule Town, go to the inn and use your Cane of Pacci on the blue vase so you can jump on it and shrink down to Minish size. Before you do so, remember to move the bookshelf so the small stairs is revealed. Then shrink down to Minish size and walk up the small stairs and cross the wooden bridge outside and enter the item shop. Return to normal size and the shopkeeper will ask you to do a favour for him. He wants you to feed his dog over at Lake Hylia. The location will be marked on your map. Take the bottle of dog food, then go to Lake Hylia and find his house. Do you see the dog’s food bucket? Go to it, and fill it up with dog food. Now you have the second bottle!
