There are four bottles in The Minish Cap: one you buy from a Business Scrub in Trilby Highlands, one from a chest opened by a Kinstone fusion with Smith, one from Stockwell’s dog-food errand and one from the chest at the end of the Goron quest. The first three come early; the fourth waits until you have finished all six Gorons.

Bottle 1: the Business Scrub
Trilby Highlands cave
In Hyrule Town, go to the north-west exit, where a soldier blocks the road to Trilby Highlands. He lets you pass once you show him the Spin Attack, which you learn from Swiftblade. In the highlands, walk south-west to a ladder and climb down into a small cave. Bomb the cracked wall on the right to find a Business Scrub. Hold up your shield so his seeds bounce back at him, and he sells you an Empty Bottle for 20 rupees. Bring the rupees with you, because you need the bottle right away to carry water for the Mt. Crenel beanstalk.
Bottle 2: Smith’s chest
Your house and the Eastern Hills
Talk to Smith in your house and fuse a red Kinstone piece with him. A cutscene shows a chest appearing in the Eastern Hills, near Eenie and Meenie’s farm. Walk there, open the chest and take the Empty Bottle. Smith offers a second fusion with a green piece, but you can back out of it without penalty.
Bottle 3: Stockwell’s dog food
Stockwell’s shop
Shrink in Hyrule Town, cross the beams towards Stockwell’s shop and drop behind his counter. Stockwell is startled, but he explains that the bottle holds food for his dog and says you may keep it if you feed the dog. You receive the Bottle of Dog Food.
Feeding the dog at Lake Hylia
The dog lives in Stockwell’s House at Lake Hylia, the red-roofed house. Warp to the Lake Hylia Wind Crest, walk in and pour the food into the dog’s dish. The bottle comes back to you empty, which makes three bottles in all.
Bottle 4: the Goron Cave chest
Goron Cave, Lon Lon Ranch
The fourth bottle is the reward for the Goron quest. Fuse Kinstones with Eenie and with the five Mysterious Walls so that six Gorons gather in the cave on the cliff above Lon Lon Ranch. When the sixth Goron arrives and the wall breaks, a chest with 200 rupees appears in the first chamber. Climb the ladder past the Gorons to the altar chamber and open the big chest for the Empty Bottle. The Goron quest page lists every wall.
What to put in the bottles
Bottles hold plain water, which grows the blue Crenel beans and puts out a fire in a Hyrule Town house; Crenel Hot Spring Water, which grows the green beans; and White Picolyte, sold at the Hyrule Town market for 100 rupees, which makes Kinstone pieces drop from grass for a while. They also carry potions from the witch Syrup and fairies, which revive you when your hearts run out. Keep one bottle empty for water or Picolyte and put a fairy in another before a boss.
